Cafe Savoy - can't recommend it enough.

If you're looking for a nice dinner, the restaurant on the top of the Dancing House/Fred & Ginger building. It's not as authentic Czech as other places but it has a great view and is a very nice evening out.
For something a little more authentic/pub, I recommend checking out one of the Kolkovna restaurants
