I'm not sure I would leave out the eggs in this particular recipe. The sauce is basically a custard thickened with eggs when you cook in the crockpot.
You could definitely mix everything but the macaroni ahead, but I would follow her directions to wait to add the cooked macaroni until the last bit of cooking to avoid overcooking it.
