On a three sided sharpening stone which side do I use forts second then third. One side is a rust color and the other 2 are charcoal color.

Always go coarsest to finest; how coarse you start depends how dull the knife is (the duller it is, the coarser you should start).

Depending on how dull your knife is you will use one of the darker stones first. If the knife is very dull use the coarser stone, if not that dull use the less coarse stone. The rust colored stone is used last.

I was really interested in this answer because I've never seen a three sided whet stone. I use a professional electric sharpening with three stages; sharpen, steel, and hone. I use the whet stone for small knives. I think Dino is correct on the use of your stone.
