Can you can jams safely after they have been refrigerated?

I made jam a week ago and now want to can it in a water bath for long term storage

If you are using a trusted recipe that you know is acidic enough to can (most fruit-based jams are), there's no reason you can't process it in a water bath. However, be sure to bring the jam up to a boil again and ladle it into hot, sterilized jars before processing in the water bath.
