I've not made this recipe, but I do use red lentils quite a lot so I am familiar with them. Red lentils do not require a lot of time to cook, and the recipe author also says there is no pre-cooking required to make the recipe. So I would assume you add them to the tomato sauce as a dry, uncooked item. The whole thing is going to cook for 4-6 hours in the crockpot, which is more than enough time to cook the lentils. On the stove, I don't think I've needed more than about 10 minutes of simmering, and more than that gets them mushy. So I say, add in dry.
