When pickling, is it a problem when the spices fall to the bottom of the jar, or will the brine's flavor still diffuse equally all through the jar?

It should not be a problem. It's perfectly normal for the spices to fall to the bottom of the jar.

Whenever I have made pickles and canned them, I've never had a problem with taste because the spices fall to the bottom. The diffusion of the brine should get the flavor everywhere into the pickles. (If you look at commercially produced pickles, you will see the spices in the bottom; it's just a normal part of the process.)
