What I do at work is fill it with water and soap/degreaser and bring the temp up to about 200 (just below boiling), let it soak for a bit and drain it. If the buildup is very thick, I bring up the temp first, then add water while it's hot to release it (like deglazing). It's a little dangerous, but it's very effective. Granted, this is a commercial fryer, but it might work with a home fryer, too.

It might help to contact the manufacturer, or see if their website has any cleaning guidelines.
