I put uncooked pasta in a recipe where i was suppose to cook it before i mixed it in. What do i do??

I wish I knew for sure what to tell you. I do know one doesn't need to cook lasagne noodles before assembling THAT dish. The noodles cook completely with the all the sauce and etcetera that goes into lasagne.
Therefore, I'm surmising that if you have a nice juicy cheese sauce, your macaroni will cook just fine.

Depends on the recipe.
For some dishes, you overcook the rest of the ingredients until the pasta is correctly cooked. For other dishes, you are completely hosed and need to start over again.
Hard to say what you are staring at since you did not actually describe the recipe in question.

It was going to be a baked mac n cheese. I already mixed in 2 cups of cheese, 2 cans of cream of mushroom soup, mustard and milk

Start over. Those ingredients are cheap, one can afford to redo this one from scratch, especially if you are serving for others.
