I have a stuffing recipe that calls for a can of whole cranberry sauce. Can I substitute homemade cranberry sauce?

Generally yes.
The only thing I would think about before I mixed it all together is whether both the stuffing recipe and the homemade cranberry sauce are heavily seasoned (herbs, spices). If yes, tone one of them down or use compatible blends...e.g. all Italian or Italian compatible, ditto if you're going in a Thai directions...don't start mixing (at the last minute) spices from wildly different cuisines without having-road tested them.
Other than that, your homemade will no doubt taste better...
