What can I substitute for the chipotle pepper. I don't have that on hand. I have jarred jalapenos

Chipotles give food a deep smokiness. If you have it smoked paprika, aka pimenton, it will work in concert with the jalapenos. It won't be a 1:1 taste-off, but will do in a pinch.
